How To BACKUP & RESTORE 3DS Save Files!

Dumping Save Data from a 3DS Console

There are multiple ways to transfer 3DS save data to Citra in a usable form, but the important thing to note is that whatever tool used to get the save data off of the 3DS supports exporting expanded save data. Save data lives in Citra’s emulated SD card directories (user/sdmc/Nintendo 3DS/000...0/000...0/title/[game-TID-high]/[game-TID-low]/data/00000001/).

You can create a backup of save data for compatible downloadable software. To back up save data, select a title on the HOME Menu, touch the arrow at the bottom of the Touch Screen, then select SAVE DATA BACKUP. To restore a backup, go to System Settings, then select DATA MANAGEMENT and SAVE DATA BACKUP.

I found the answer on Nintendos support website where they say that you need system menu version 6.0.0-0U or higher to backup your save-data. You can follow the instructions here. Once the data is backed up, you can use the SD card to move the backup data to a PC or something.

AFAIK there is no way to backup saved games on a 3DS without modding one. I know a negative answer is not that helpful, but it is what it is.

If you have access to a second 3DS, you can do a system transfer from your device to that one (this should include your saved games), make a backup of the SD card of that second system, then transfer back. In case your 3DS breaks down, it should be possible to redo the transfer by contacting Nintendo customer support, then restore your games from the backup on that second system. Considering that youre limited to 1 system transfer per week, and the fact that you need a second device (which will be wiped) to do it, I doubt this is a useful approach unless you own two devices.
